1) For new files created inside the rootfs (not including the home directory which is still outside the rootfs for now and never including the sdcard) will show ownership and permissions as they would on a normal linux distro. Before everything looked like it was owned by whatever user you current are.
2) You need to either hit the "patch" button or the "install/reinstall" button
